چکیده

PAS (PER-ARNT-SIM) domains are a family of sensor protein domains involved in signal transduction in a wide range of organisms. Recent structural studies have revealed that these domains contain a structurally conserved / -fold, whereas almost no conservation is observed at the amino acid sequence level. The photoactive yellow protein, a bacterial light sensor, has been proposed as the PAS structural prototype yet contains an N-terminal helix-turn-helix motif not found in other PAS domains. Here we describe the atomic resolution structure of a photoactive yellow protein deletion mutant lacking this motif, revealing that the PAS domain is indeed able to fold independently and is not affected by the removal of these residues. Computer simulations of currently known PAS domain structures reveal that these domains are not only structurally conserved but are also similar in their conformational flexibilities. The observed motions point to a possible common mechanism for communicating ligand binding/activation to downstream transducer proteins.

Supplementary Material for Hierarchy Through Composition with Multitask LMDPs

A key difference between the LMDP and standard MDPs is the fact that the cost function must include the KL term penalizing deviation from the ‘passive dynamics.’ While this may seem limiting, most domains of interest have some notion of ‘efficient’ actions, making a control cost a reasonably natural and universal phenomenon. Indeed, we suggest that for many real-world domains the standard MDP f...

Image alignment via kernelized feature learning

Machine learning is an application of artificial intelligence that is able to automatically learn and improve from experience without being explicitly programmed. The primary assumption for most of the machine learning algorithms is that the training set (source domain) and the test set (target domain) follow from the same probability distribution. However, in most of the real-world application...

A novel dimerization motif in the C-terminal domain of the Thermus thermophilus DEAD box helicase Hera confers substantial flexibility†

DEAD box helicases are involved in nearly all aspects of RNA metabolism. They share a common helicase core, and may comprise additional domains that contribute to RNA binding. The Thermus thermophilus helicase Hera is the first dimeric DEAD box helicase. Crystal structures of Hera fragments reveal a bipartite C-terminal domain with a novel dimerization motif and an RNA-binding module. We provid...
